Top Universities in Japan: 10 Best Ranked, 3 Critical Checks

The top universities in Japan are easy to list and harder to apply to well. A ranking tells you how a university performs as a whole. It says little about whether a specific English-taught Master’s fits your B.Tech, your graduation date and your budget.

We have set out the ten top universities in Japan from the latest QS ranking, then three checks we run on every one before it goes on a shortlist.

How to read this list

Four of the top universities in Japan sit inside the global top 100. Eight of the ten are national universities and two are private. We keep both sectors open, because strong English-taught programmes exist in each.

What a ranking measures

QS ranks whole institutions. Your application goes to one graduate school, one programme and often one laboratory. The top universities in Japan differ far more at programme level than their ranks suggest.

Five questions for every university on the list

  1. Does it run an English-taught Master’s in your B.Tech field?
  2. Does that programme admit in October?
  3. Is supervisor consent required before you apply, and by when?
  4. What is the published tuition for the year you would enrol?
  5. Does the admission round carry a scholarship route?

If a university cannot answer yes to the first two, its rank does not help your application. The three checks below take each question in turn.

Beyond the top 10

Strong English-taught engineering programmes also run at universities outside this list, including private universities with their own admission rounds. A lower rank can come with a clearer English route, a better laboratory match or a more workable window. We look at programme fit first and rank second.

Check 1: Is there an English-taught Master’s in your field?

Most degrees at the top universities in Japan are taught in Japanese. English-taught Master’s courses are distinct programmes with their own guidelines.

The Study in Japan school search filters by medium of instruction, including English 100%. Use it to confirm a programme exists before you look at the rank.

An example from the list

Institute of Science Tokyo runs its International Graduate Program (A) across five theme-focused programmes, including engineering. Its admissions page states that there is no Japanese language requirement because lectures and seminars are held in English.

The supervisor gate

Several top universities in Japan require a supervisor’s agreement before you apply. The University of Osaka’s Graduate School of Engineering asks applicants to obtain approval from their prospective academic advisor and the head of the division first. Science Tokyo sets a consent letter deadline of 15 November 2026 for its Fall 2027 IGP(A) call.

Check 2: Does the intake fit your graduation date?

A student graduating in May or June 2027 cannot enter in April 2027. For that student, the top universities in Japan are open from October 2027, with April 2028 as the fallback.

Our post on the MS in Japan intake for 2027 explains the timing in full.

Intake rules differ by university

Nagoya University’s G30 graduate programmes state that only the October intake is available each year. Science Tokyo’s IGP(A) is also fall entry only. Check the entry months for each of the top universities in Japan on your list.

Check 3: What does the programme cost?

Fees vary among the top universities in Japan, including between national universities.

UniversityAnnual Master’s tuitionAdmission or enrolment feeSource
The University of Tokyo¥535,800¥282,000University of Tokyo tuition page
Institute of Science Tokyo¥635,400¥282,000Science Tokyo tuition page
Keio University, Science and Technology¥1,232,600 first year, all-inIncludedKeio fee schedule, AY2026

Why national fees are not all equal

¥535,800 is the MEXT standard national rate. Universities may charge above it, and Science Tokyo does. Read each university’s own fee page, dated, before you budget. Add the one-time admission fee to year one, and the examination fee to your application costs, so the two-year total is clear before you commit.

Private universities among the top universities in Japan set their own fees, and many publish them for one academic year at a time. Check that the figure you read is for your year of entry. Keio’s first-year figure combines registration, tuition and a mutual aid fee.

Scholarships sit on the same calendar

Some funding runs through the admission round itself. See our guides to the University of Tokyo scholarship routes, the Kyoto University scholarship options for postgraduates, and the MEXT University Recommendation route.
