A PhD scholarship in Japan can come from the government, a research institute, a national research council or your own university. Each one pays for a different part of a doctorate. Some cover tuition. Some pay a stipend. A few do both.
This guide sets out six routes Indian doctoral applicants can use, and the one mistake that catches families out. Every amount comes from the funder’s own page, checked on 25 September 2026.

What a PhD scholarship in Japan has to cover
A doctorate in Japan carries three costs: the admission fee, annual tuition and living expenses for every year of the course.
A full PhD scholarship in Japan covers all three. Many awards cover one or two. Knowing which is which decides how much your family must fund.
Tuition at a national university
The University of Tokyo lists doctoral tuition at ¥520,800 a year with an admission fee of ¥282,000. Other universities set their own rates, so check each programme’s own fee page.
Route 1: MEXT University Recommendation
This is the best-known PhD scholarship in Japan. Under University Recommendation, a Japanese university nominates its own applicants to MEXT alongside the admission process.
The MEXT 2027 application guidelines list ¥145,000 a month for doctoral course students. The scholarship waives examination, matriculation and tuition fees, and provides an economy ticket to Japan. Return airfare is conditional on graduating and returning within the scholarship period.
What to know before you plan on it
Applicants must be born on or after 2 April 1992. Nomination and admission are separate decisions, and quotas are small. The embassy route for 2027 entry closed on 15 May 2026, so University Recommendation is the live MEXT route for 2027.

Route 2: OIST’s funded doctorate
The Okinawa Institute of Science and Technology runs a funded PhD programme. Its student support page states that the package includes tuition coverage and a taxable stipend that rises with academic progress. It also lists separate budgets for conference and travel costs.
OIST sits outside the usual PhD scholarship in Japan model. Funding comes as part of the programme itself.
Routes 3 and 4: JSPS DC and university fellowships
Route 3: JSPS DC fellowship
The Japan Society for the Promotion of Science runs Research Fellowships for Young Scientists. Its fellowship page states there is no nationality requirement for DC applicants. It lists a monthly stipend of ¥200,000 to ¥230,000, and fellows can apply for a research grant of up to ¥1.5 million a year.
This PhD scholarship in Japan is competitive and suits students already working inside a Japanese lab, with a supervisor behind the application.
Route 4: University fellowships
Some universities fund doctoral students from their own budgets. The University of Tokyo Fellowship pays a monthly research grant of ¥200,000 for the standard period of study to outstanding self-funded international graduate students. Applications go through the affiliated or prospective graduate school.
Check whether tuition is included
The University of Tokyo Fellowship is a living grant. It does not cover tuition. That detail leads directly to the trap below.
Routes 5 and 6: fee exemption and JASSO
Route 5: Tuition and admission fee exemption
The University of Tokyo offers full or partial exemption from admission and tuition fees for students with financial difficulty and outstanding academic results. Newly enrolled graduate students can apply. The university notes that the chance of an admission fee exemption is quite low.
Route 6: JASSO Honors Scholarship
JASSO pays ¥48,000 a month to graduate students. It is means-tested: the allowance received from home, excluding fees, must average no more than ¥90,000 a month. There is a language condition of JLPT N2 or CEFR B2 English. You apply through your university after enrolment. Our JASSO scholarship guide covers the details.
The costly trap
The trap is treating a monthly stipend as a full PhD scholarship in Japan.
A stipend of ¥200,000 a month sounds complete. If tuition sits outside it, your family still owes annual fees on top. Across every year of a doctorate that gap adds up.
How to avoid it
Before you accept any PhD scholarship in Japan, check three lines in the award’s own terms:
- Does it waive admission and tuition fees?
- Does it pay a monthly stipend, and for how long?
- Is it decided before the visa stage, or after you enrol?

Ask the supervisor early
Funding conversations in Japan often begin with a prospective supervisor. Ask which PhD scholarship in Japan routes the lab has used before, and whether the graduate school nominates for MEXT in your intake. A supervisor who knows the funding calendar helps you avoid a missed window. Keep a record of every reply, with its date, so your plan stays current as each university publishes its 2027 guidelines.
